boards: remove usage of deprecated GPIO flags from .dts

Replace usage of deprecated GPIO_INT_ACTIVE_LOW, GPIO_INT_ACTIVE_HIGH,
GPIO_PUD_PULL_UP flags with a new equivalent in a few boards that were
added after 2.2 release.
